I do quite a bit of repair work on multiple types of roofing.
The shingles are asphalt backed and this asphalt forms an adequate seal around the nail.
Like you i would either want the nails on my roof sealed or not exposed at all but the contractor is correct.
Since 1957 all over the world hundreds of thousands of roofs with thousands of panels with tens of thousands of exposed nails have been put up without caulking the nails.
Nail lifts at the peak and hip become concerns for blow off shingles.
Call the shingle manufacturer for backup to show the roofer.
